A quick heads up: in the actual gameplay these alien races barely show up directly (notable exception: the S'pht Compiler in the Cryo Archive) - here they serve as lore background and backstory, not routine raid enemies.
An ancient race enhanced through cybernetics - originally uplifted by machinery left behind by the Jjaro. Enslaved for a thousand years by the Pfhor empire, which turned them into combat units called Compilers - hovering figures in tattered red cloaks. They were freed, oddly enough, by Durandal - for his own reasons, of course - and their lost eleventh clan, the S'pht'Kr, helped crush the Pfhor for good in 2881.

Three-eyed imperial slavers, the classic trilogy's main villains. They're the ones who bombed the colony in 2794. By the time of the new game their empire has been crushed by the combined fleets of humanity and the S'pht - but their legacy litters the planet.
A vanished supercivilization, millions of years old, that could fold space and time. Nearly every advanced technology in this universe is stolen or salvaged Jjaro heritage - the S'pht's cybernetics, the FTL drives, arguably even the tech inside your shell. If this setting has "ancient engineer gods" - it's them.
Unpronounceable beings of pure chaos, older than the stars, imprisoned inside suns and black holes, warping reality by their mere presence. Even Durandal fears them; the Jjaro built machines specifically to re-imprison them. Colonial folklore on Tau Ceti called them "formless devourers from dreams, sleeping in burning prisons."
